The problem these Drone boats look pretty heavy and on water. A missile hit by CIWS will loose some of its aerodynamic configuration . But unless a CIWS fires incendiary rounds, I doubt it blow up these Drone boats. The other option is engaging them with LWT or HWTs.

Since a land launched missile does not have restrictions of length to fit on the Hard point of fighter, apart from weight, you can add a booster burning for few secs which will give the missile momentum when launched from the Ground.
