Going through the papers - I must say the Wiki link is very useful in serving as a collection of papers for any interested person to read.
One thing I notice is that right up to about 2006-7 all papers started with the assumption that an Aryan invasion had taken place. That assumption was already there while people looked for evidence in the genes. They simply lift the racist theories of the 19th century and early 20th century and try and verify them genetically. Later genetic studies have torn down these assumptions and such language no longer appears in papers - and Manasataramgini is a decade behind the curve. After 2009 when newer papers using results from more recent and larger studies of Indian populations appeared the AIT was thrown out in genetics papers.

But the conclusions of this paper have been used in the following paper (Link 12 in Wiki)The origins and affinities of the ∼1 billion people living on the subcontinent of India have long been contested. This is owing, in part, to the many different waves of immigrants that have influenced the genetic structure of India. In the most recent of these waves, Indo-European-speaking people from West Eurasia entered India from the Northwest and diffused throughout the subcontinent. They purportedly admixed with or displaced indigenous Dravidic-speaking populations. Subsequently they may have established the Hindu caste system and placed themselves primarily in castes of higher rank.
Shared Indo-European languages (i.e., Hindi and most European languages) suggested to linguists of the nineteenth and twentieth centuries that contemporary Hindu Indians are descendants of primarily West Eurasians who migrated from Europe, the Near East, Anatolia, and the Caucasus 3000–8000 years ago (Poliakov 1974; Renfrew 1989a,b). These nomadic migrants may have consolidated their power by admixing with native Dravidic-speaking (e.g., Telugu) proto-Asian populations who controlled regional access to land, labor, and resources (Cavalli-Sforza et al. 1994), and subsequently established the Hindu caste hierarchy to legitimize and maintain this power (Poliakov 1974; Cavalli-Sforza et al. 1994). Very informative posts Shiv saar. It would be nice if Manastaramgini could be invited here to defend his views. I feel that he is just accepting western construction of history without critical analysis.
Also, we know that there have been invasions from cental asia into north-west Bhaarath in last 2000 years. So, can dna study differentiate between recent mixture(as in last 1500 years) and ancient mixture(as in 5000 years)? I think north-western pakistanis would show mixture with central asians. But, how to know if it happened recently or in long long past?

Link 21 is a 2003 paper that says that there is controversy about AIT but supports AIT by studying Y chromosomes from 155 people among just 1 caste group compared with 9 tribal groups. These faulty early papers have done great damage to add to the damage cause by the racist AIT. It is only after thousands of Indians from all over were studied that we started getting some solid data about Indian genes.

Importantly, the virtual absence of M458 chromosomes outside Europe speaks against substantial patrilineal gene flow from East Europe to Asia, including to India, at least since the mid-Holocene.

This paper refers to M 458 that was discussed earlier along with M 17. Conclusion: There has been patrilineal (Y chromosome) from from India to East Europe starting 12000 years ago. There has been no flow of 6000 year old M 458 into India. Therefore no patrilineal flow from East Europe to India in the last 6000 years.
In my view this can be easily explained without resorting to any racist theories. Upto 10,000 years ago, Europe was iced up in the last ice age and populations moved out (or may have died). There was no "icing up" of India which remained warm and hospitable.
Repopulation of Europe started 10,000 years ago from population centers in the south so there was probably gene flow from India to East Europe at least. It is interesting that Sanskrit and the Eastern European language Slovenian are very similar. But there is no common word for metal axe. Since a metal axe has been found in East Europe 5200 years ago - the connection between Sanskrit and East Europe is probably more than 5,200 years old. But there has been little gene flow from east Europe to India in the last 6000 years
In the ice age (lasted until 10,000 years ago) sea levels may have fallen because of increased ice caps making land route off Dwaraka to Arabia easy. The sea all the way past Gujarat via Karachi to Arabia is hardly 10 meters deep near the coast. Need to remember (as Rajesh A had correctly pointed out) the reference to Horse in the Rig Veda had the same number of ribs as Arabian horse, not European horse. Harappan Camel bones are Arabian one hump camel, not Bactrian Central Asian camel. Alexander could not take horses and chariots across Hindu kush, but trade with Arabia along coast was possible. Chariots did not come across Hindu Kush
Plain common sense can explain and link up all these facts. It is when bullshit invasion and laungaue theories are cooked up that you get all sorts of nonsense that has no explanation

A word about Manasataramgini: he is well read & well versed in Sanskrit. He can understand some primary material & has a good genetics background. But he holds on to a weird version of AIT (mind you, not AMT) that assumes invasion dates that even predates"conventional" AIT dates. I think he holds on to some Tilak school of thought which purports that Aryans came from cold, Arctic-like climates.
When I pointed out genetic papers that explicitly rule out any gene influx into India in the last 12500 years, his response was pure hand-waving. He told me that he is convinced of AIT and nothing will change his mind. So, he goes into a silent mode when evidence against AIT is pointed out. But when something remotely supporting AIT comes out, he latches on to it.
All this being said, he is in the broad "Hindu, right-wing camp" and is a staunch critic of Abrahamic faiths. His non-AIT writings are very interesting (he wrote a couple of pieces for IndiaFacts). He has good scholarship
So, that's where we need to co-exist with him: in the broader camp with a common vision for Sanatana Dharma's survival, but not necessarily agreeing with everything

Co existence is not a problem. But everyone who fights on the side of the Hindu or Indian camp have their strong points where they have a firm grip on what is known and what is provable or demonstrable. I have mine and if I find a person such as Manasataramgini using arguments that are easily toppled by what I can show I would advise him against using them. In medicine I find differences between Hindu/Ayurvedic beliefs and allopathic medical practices. That does not necessarily mean that only one is correct. But when the Ayurved uses pseudoscience with the allopath he is getting himself into trouble, There are perfectly good science explanations for what works in Ayurveda without using mumbo jumbo or obfuscation, but I digress. This was merely an illustrative example.
Neither I nor Shri Manasataramgin invented the term Aryan Invasion Theory. That theory has a fairly specific timeline and origin. If Shri Manasataramgini's timeline is different and he feels there was a much earlier invasion or migration he is being extraordinarily ignorant is using the terminology "Aryan Invasion" invented by 19th century European Orientalists. All his claims of being a supporter of Hindus can fall flat if he is unable to show the difference between what he says and what those Indologists said. Coexistence requires that he recognizes that there are other viewpoints - some of which carry some weight of history, science or logic. Being in denial or being dismissive is a self goal.

My father, who grew up on a farm in the 1930s, claimed that you need about 10 acres (4 hectares) of farmland for every horse. They are indeed very resource-intensive.
In fact, there are multiple problems with the proposed horse-and-rider or horse-and-chariot models for I-E expansion. Chariots were apparently quite rare on the Eurasian steppe and there is little if any evidence that they served in some military capacity. Controlled horsemanship seems to have first appeared in Iran and on the steppe near the end of the 2nd millennium BCE and riders were not adapted to warfare in the Near East until the 8th century BCE.

Varied strains of the bacteria are tied to populations across the world, with modern-day Europeans afflicted by a unique one that appears to be a mixture of older African and Asian ones.
But not Otzi, according to the new study, published in the journal Science. The complete genetic map, or genome, of the H. pylori bacteria found in his frozen stomach shows it belongs to an Asian strain of bacteria now largely confined to the guts of people living in northern India.
That suggests the north Indian strain once belonged to most prehistoric Europeans, prior to an influx of farmers from the Middle East into the continent more than 4,000 years ago. Those new arrivals likely carried the African H. pylori strain that mixed with the older Asian one to produce today’s signature European H. pylori bugs.

1) How does this prove OIT? Where is the directionality?
2) What is the timeframe for this movement? If say it happened 12K years ago, that doesn't prove OIT. Because AIT-wallahs can still confirm that AIT influx happened later than that date

What it proves is that Eurasian probably migrated to Europe earlier than the farmers from middle East.

These chaps have such small genomes, and evolution so fast that I am not certain if there is ability to make human population direction and evolution based on gut bacteria - that said... it is all fun and games onlee.

Since bacteria are usually transmitted within the family, the history of the world's population is closely linked to the history of bacteria.
There are multiple sources of evidence that is now piling up on migrations into Europe around 5000-8000 yrs ago.The strain of Helicobacter pylori found in modern day Europe is a hybrid of two other strains, one from North Africa, and one that at the time stretched through Central Asia and Western Europe, but nowadays only resides in Northern India. Initially, scientists had guessed that this admixture probably occurred in Paleolithic times, anywhere from 10,000 to 52,000 years ago during migrations into Europe after the last ice age. Well, this finding in Ötzi’s gut suggests that's not the case.

There is a contradiction between the two sources. If we go by this, then both AIT and OIT are possible, depending on the direction the migration took place.

Comparative whole-genome analyses (neighbor joining, STRUCTURE, and principle component analyses) with publicly available genomes (n = 45) confirmed the MLST result by showing that the Iceman’s ancient H. pylori genome has highest similarity to three hpAsia2 genomes from India (figs. * What caused the invasion, a first by nature and occured 2000 years ago and not earlier. There is not much record of any earlier invasions, though there are ample indications of migrations since the end of ice age.
* It was not Airyen, since the Aryan culture has been around much longer. So it has to be a barbaric invasions, and most of subsequent invasions begun then on, going by history but not earlier.
* If it was a minor invasion, what is the point of writing history with AIT as pivotal point around AIT.

The paper says that Europeans have a variety of H Pylori which was a hybrid of an Asian variety and an African variety. It was assumed that this admixture was very ancient and that the Asian part had come from Central Asia.
However the Ice man's H pylori was similar to Indian H pylori - with a very small component of African variety genes and even that African component is more similar to the Indian variety than the European one. This unique combination is found only in north India so Ice man's H pylori shows great similarity to that found in North India. However the paper goes on to add that the variety of H pylori in the iceman shows some difference from the Indian variety suggesting that Iceman's H pylori and Indian H pylori have a common ancestor. No idea where that common ancestor came from but the paper also says that the African admixture in Europeans came only after the Ice man - i.e after the Copper Age.
Overall it says Indian-like H pylori was in Europe more than 5400 years ago. There is not enough information in this paper to reach any conclusion other than the possibility that people carrying Indian H pylori may well have been in Europe 5400 plus tears ago.
The best part about this is that it fits in well with the timelime of M17 and M458 and with the linguistic timeline of Slovakian language words being common with Sanskrit from before the Iron age but not after.
Although no one is sying it - let me say it again. It is likely that people in Southern warm parts like India migrated to Europe after the Ice in Europe started melting 10,000 years ago, taking their language and stomach bacteria with them
